I stuck the sicker into the back window and drove away. Next day I was pulled over by security and the took the sticker telling me I stole it, which makes no sense because no teacher or faculty reported it missing and the sticker still had its original backings and what not.

How do you know that it wasn't reported missing? It is possible that the security guard ran the sticker number and found your license plate number didn't match with the license plate registered with that faculty sticker.

If you are found guilty and a note is made on your record, this is something you'll have to report on your med school applications. It's an act of dishonesty and it will certainly be considered by an admissions committee when they review your file. It may not disqualify you for admission, but you'll probably be asked to explain yourself if you are invited for an interview.
If this is your first offense with your school, you might get off with a warning and no record of the incident will be left in your file. You wouldn't need to note this on your med school application.
If this is your second offense, see if you can exchange a letter in your file for some sort of community service.
It's not silly for you to be put through the ringer like this. Like I said, what you did was dishonest and not becoming of a person who wants to enter a profession where honesty is crucial.
